Managing data
Data files are stored in AWS S3 using a specified storage scheme, which can be adjusted based on usage frequency. Each file can be assigned a file type scope, and allowing Pro/Org users to create their own file types. Related data files can be grouped into datasets for quick access.
Conducting analyses
Users can create analysis jobs using a full-fledged analysis session GUI. It is intuitive for users to build an instant pipeline with the aid of a flowchart. The states and outputs of running jobs can be monitored in real time. Additionally, jobs can be favorited and reapplied.
Wrapping tools
Users are welcome to apply the tools managed by Bioinfopipe, which are growing daily. Additionally, Pro/Org users can create and configure their own tool wrapper for in-house tools, thereby greatly improving accessibility, productivity, and maintenance of these tools.
Importing pipelines
Users can directly import nf-core compatible pipelines from their GitHub repositories. In Bioinfopipe, applying an nf-core pipeline is as easy as applying a standalone tool. The main input, a sample sheet file, can be generated by utilizing a dataset that stores the sample sheet information.
Tool repositories
In Bioinfopipe, all native tools and environments are packaged as Docker images stored in AWS ECR. Once tested, these images ensure reliable and consistent execution indefinitely. Pro/Org users can create their own tool repositories and container images for in-house tools.
Documentation
In Bioinfopipe, most of tools are documented, enabling users to access help information when setting tools for analysis jobs. Pro/Org users can easily create articles for in-house tools with auto-generated sections, and also allowing to create miscellaneous articles.
AI-powered tooling
With AI-powered tooling, Bioinfopipe can generate draft analysis scripts based on user-provided instructions. Users can configure the tool by importing JSON configuration files created by the AI. The AI can also automatically generate documentation for the tool.

Org users can set up a team, which serves as a separate working space. All team members can collaborate within this shared space, enhancing teamwork efficiency through the use of shared data, tools and docs. Having a Bioinfopipe team would be beneficial for core facilities.

We provide bioinformatics services, including routine analysis, customized analysis, pipeline development, custom script development, benchmarking tools, and Bioinfopipe local deployment. All analysis processes and results can be accessed and stored within the Team workspace.
